Is there a way to clean up the destruction after Battle for Whiterun? I hate seeing the broken woodwork when I go up to Dragon's Reach.

Unfortunately, no. At least not as far as I'm aware. I originally thought maybe if I just wait a few days... That didn't work. Then I tried restoring the gildegreen, thinking that may reset the broken trellace, still didn't work.
I'm sure there's a way to do it on PC, but not on console. I agree with you though, whiterun is probably my favourite city and it's wrecked, it really bugs me...

The destruction of Heimskr's house can be a little problematic. If a Thieves Guild small job targeting his house is accepted after completion of Battle for Whiterun, it will be impossible to complete, as the house cannot be entere
